I was just about to start properly working on this when suddenly BAM lolwut? What's what and which one should I choose? Because one's shorter and has slightly different instruments which would definitely affect my choices

That is weirdddd I'm not a Megaman expert, so all I can possibly suggest is looking up more videos of this song on YouTube and see which one is played the most.

The top one is a remix, and the bottom one is the real OST, I think. I found a remix of Area X when I was working that, so I'm pretty sure that there was a whole remix thing of all of the songs in MMZX.

The weird thing is the top one was the one I found most frequently > Well, thanks for that, but annoyingly I'll have even worse issues with instrument choices seeing as I think the swan is practical for 2 instruments... but I'll deal with that when it comes. EDIT: Just found out from another source (tiger) that actually after you beat the boss the second video's music gets an epic upgrade which sounds more like a secondary remix... > I'll go for the epic remix one

The ZX Tunes (remixed) versions of the songs -do not- appear in the game at all.
The top video is from ZX Tunes, which was an official album that remixed all the songs in the game.
Bottom is the original song that appears in-game.
